To get a book into iBooks on my iPad, I simply load the book into iBooks on my computer and sync it up via iTunes. Not sure how well that works on Windows computers. Calibre keeps all the books in it's own directory, so you just do a file open in iBooks and go to the correct directory.

You can also open calibre in your safari browser on your iPad, select the book, download it and tell it to open in iBooks. You do have to turn on the web browser option in Calibre for that to work.

A lot of people here use Marvin rather than iBooks to read on an iPad because it works better with Calibre. It's also a pretty good ebook reader.
