You can see that it is mounted as /dev/sdc for the nook internal memory and as /dev/sdd for the sd card.
You will want to use:

sudo fsck.vfat -y /dev/sdb
Remember the old windows/dos checkdisk? This is bacialy the linux version.
If you still have a windows computer you could just hook the sony to it and run the disk utilities on it, check disk and disk repair.
I would factory reset the sony then use as normal. Leave the Books folder if that is the sony default.

Thanks bernie. I have access to a Windows 8 computer so I'll try that route first. Thanks very much.
So, to be absolute sure:
1) Run the disk utilities/repair first
then 2) re-set the Sony?
And for 2) is it a soft reset or a hard reset?
