Yeah, you will decide what is best for your own tastes... but I don't understand what you mean by two sweeps.
As it works now, once you are in the library (and after the first, one-off plugin setup) and ready to transfer the book to your kindle, you just press the plugin button, choose the format you want to hypenate - AZW3 or EPUB - and you're good to go.
