For what you are doing, copying everything off and back will work.

You can also just copy the database. For sideloaded books this is safe. The device will check for new an missing books and any it doesn't find will be removed from the internal database. The stats will be untouched. If you are buying books from Kobo, I'm not sure what happens. These might clean themselves up completely or change to books that need to be downloaded. Or you might have to delete through the UI and download them later.

For either of the above, you will probably need to power off and back on to get everything right. From memory of the last time I did this, there were a couple of strange things when I disconnected from the PC, but the power off fixed them.
