What I do in these circumstances take a complete backup of the user partition. Then I do the factory reset, test to see if it fixed things and then restore the files. If this is a problem that the factory reset fixes, it is unlikely that the problem was caused by anything on user partition and doing this will get you back were you were. I have done this a few times and it is perfectly safe.

Alternatively, I take it as a chance to do a cleanup. I keep adding books, reading them and not removing any. So sometimes when I do a factory reset, I just resend the unread and in progress books.
