first the basics: there are 2 places conversion settings CAN exist

Preferences: Conversion: (the 3 phases of a conversion)
These are the DEFAULTS that will be presented (the start of conversion dialog)
You will notice that Output Options has specific tabs for each format so that you do not have to adjust frequently.

Once a book has been converted, the settings used for that book are remembered and are not affected should you change the DEFAULTS

Note that the Single and Bulk Conversion Dialog have a Control to forget the previous used values and pull the current Preferences Defaults

So the long way to your answer.
Set the defaults and force the forgetting (just in case there was a saved set) at the start of conversion.
