They really don't compete with each other, you can have both. It is best not to read a file in Koreader that is also being managed in Nickel, but you can. You can certainly read some with the stock readers and others in Koreader. Having the ones you want to read in Koreader behind a ".Hidden" folder, so they do not interact with the Kobo Database, is an easy practical way to prevent any problems related to using the readers, at the same time.
