If you convert to kepub in calibre the resultant file will have a .kepub extension in the library. Calibre will automatically rename .kepub to .kepub.epub during send-to-device.

Re: your sample file, I'm not sure that embedded fonts are necessary to trigger the 'double flash' in kepub. I've also seen it in a test file of my own when there was css code like font-family: "Celtic", serif; and I didn't have a font named "Celtic" on the Kobo.

ETA: I'm also not sure whether this is new in 3.15.0 as I didn't try this particular epub before upgrading.
