As arspr noted you can avoid the problem by not using full-screen mode. You can also avoid it by sideloading the books as epubs, as the bug only affects the kepub reader. But if you want to read sideloaded kepubs in full-screen mode then the easiest way to avoid the problems is to

1. Create a text file named kobo_extra.css in the root directory of your ereader (I've attached an example kobo_extra.css)

2. In Calibre, customize the KoboTouchExtended plugin (Preferences > Plugins > Device Interface plugins) and tick the "Modify CSS" box.

Thereafter all the kepubs you send to the device from Calibre will have the extra CSS added automatically.

(An alternative, which also works with kepubs synced from Kobo servers, is to patch the firmware and enable the `Fix kepub side bearing font cut off bug` and `Kepub zero body margin/padding` patches.)
