Most of the documentation for the tools assumes Windows, but the tools work fine in Linux and the Calibre plugin works with a Linux installation of Calibre. The only problem that I've had with Linux is the actual extraction of keys from Windows software (Digital Editions and Kindle for PC), but I assure you that there are ways to make all of it work. Since we can't discuss the process in detail at Mobileread, though, you'll probably have to ask any more detailed questions by leaving a comment at Alf's blog.

I haven't been able to get the Kobo desktop software to work with Linux at all, but I have Adobe Digital Editions working with Wine. Most Kobo books can be downloaded into Digital Editions, so that's generally the route I take.
