I thought if you open the two files from the library and return to the home, they would appear as tiles. If this is not the case, do not worry. If anything happens later, we can fix it.

In the library list I find 2 files named switchtokoreader and 2 files that are named exit_nickel. I assume these files have different extensions but the default software doesn't show extensions.
Usually the file type is displayed in the library. Depending on the firmware version (and perhaps on the model) there are small differences. Look at the right columne of the entry, or maybe below the author.
Is it possible that you copied the kbmenupngs folder twice, to different locations? This would explain why the two image files are listed twice. If this is the case please delete the doublets.

There is a 5th file named 684429_88_resizeto_450x1000
This is not related to KSM.

Is it safe to proceed with part 2 of the instructions?

If not - how can I fix this?
I would proceed. The worst thing that can happen is that nickel (the original GUI) does not start. If this happens we can fix it.
