Surely all that matters to the user is that books appear to be in folders / collections. And that tools exist for rearranging that. Where they are really, under the bonnet, matters only to programmers.
I have no idea what file conventions / hierarchies my Kobo reader actually uses , but so long as calibre knows that stuff I am good to go.
