The cover should be updated on a Save to Disk, unless Calibre can't figure out what the cover image of the original epub is (i.e. it does not have the correct cover syntax). In that case an epub-to-epub conversion is the only way.

You can bulk-edit tags in the Tag Browser (tag icon bottom right).
