gsparks2 - the book editor has a compare feature that might give you a clue
EPUB files are rebadged zips files, so it could be due to different compression settings.
It could also be that your original epub is full of superflous crud. Try running it through the Modify PI - these are the settings I use when I'm feeling ruthless
