Because sometimes in some tutorials, they refer to a folder supposed to be found in the .kobo folder, but only exists in the .add folder.

Tshering just made that change to provide the .adds folder, with his release of KSM7. By moving the additional software out of the way of the Kobo updates, not only are the settings internal to that software unaffected but also the direct addressing relationships remain valid - when kobo implements an update to the firmware. So yes, the .adds folder is the one to use now. The install guides (including mine) try to provide for instructions that are up to date but also that cover those who might want to use the older process, as well.
Not sure what you mean by "persistence in KSM". Tshering has been providing the means to "partially" do updates, so that the hooks into the startup process are not overwritten, by the update. With that, you can apply an update (any time the process has you place a "KoboRoot.tgz" file in the .kobo folder/directory) without effecting KSM.
