For anyone else experiencing a similar problem, it looks like adding "calibre-parallel.exe" to my antivirus program's exception list has resolved the issue. Even though my AV program wasn't triggering any alerts at the time of the NYT download, I'm guessing it was causing some kind of locking issue.
