As already noted above now the button says Beautify current file.
Not being able to do that in bulk is waste of time and includes the ability to oversee something, especially if the book contains many of them.

How do I edit all/at least all selected files in bulk? Marking of files for this purpose results currently fruitless.
There are 2 Beautifies:
Tools Menu: does all files
The one on the edit fram does the current file only
