@synecdoche: If they're not in your Calibre library, you can't manage them automatically.

At best you can try to leave existing collections alone by playing with the "Preserve existing Kindle-only collections" & "Never delete" patterns, or clunkily manage them manually with the manual edit GUI, although I have no idea how unwieldy that is for books not in Calibre.
