Glad things are back in shape.

What you saw regarding time is why I said that scan on connect is best used if all the books are epubs. It doesn't have anything to do with folder structure. CC is able to extract the metadata from epubs and send only that to calibre for matching. For any other format (mobi, pdf, cbr, cbz, etc) CC must send the entire book file to calibre to do the matching. It is because of this that if there are a significant number of non-epub books it is usually faster to resend them all from calibre than to ask calibre to attempt to match books on the device with the books in the library.
