I just tested this myself, because it sounds weird that nobody (including myself) would have caught that. The code generated is as it should, with a percent sign, not a dollar sign. No idea where that might come from at all. Which version are you running and on what OS/Word version?
Also the note is very peculiar which does not make sense. The id name is not coming from the add-in. I would be interested in the Word document (or the relevant part) and your settings file (%appdata%\toxaris\epubtools.cfg) so I can try to reproduce and, if I can reproduce it, solve the error. It might be another strange thing in Word.
