I can completely understand that this is frustrating. I've gone through it myself. Both when books suddenly 'disappeared' from the library and when something got so screwed up ::coughDropboxcough:: that Calibre wouldn't even open my library at all.

Now, before going any further there's a couple of things I'm going to have you check.

First, do you have the original back-up that you restored from? If so, don't touch it. Keep it completely separate.

Second, how did you add the books to Calibre this last time around? Did you use the Add Books icon or did you use File Explorer and physically move the file folders into Calibre's filesystem? If you used Add Books, great. If you used File Explorer then, yeah, Calibre is going to have all sorts of issues recognizing the books. You will need to start over an add the books using the Add Books icon - work in small batches so you can make sure things are going correctly.

Third, assuming you used Add Books, go to the Search box and type in the following and click Go:

Any books listed do not have a format ie an ebook file attached to them. Calibre can recognize the metadata but if you run a Check Library it will not find an ebook listed in the database and will return an error.

If there is no format listed then you need to go to the file folders that you added the books from and check to see what files are listed. A good book will have at least an ebook file (epub, mobi, pdf, etc), and possibly an opf file and a cover.jpg file. If all that is listed is an opf file then all Calibre could add is the metadata information to the library. It won't find the ebook in the database because there was no ebook format to add/import in the first place.

And this brings me to why I asked if you still have the original backup from before this whole mess began. You need to check the files there to see if epub/mobi/pdf/etc files are available or if it's just listing opf files. If there is an ebook file listed you can re-add them and Calibre will recognize it as a valid book. If your original backup is just listing opf files then you had an issue even before the original failure and you will need to re-download those books from wherever you originally got them from.
