calibre does not DeDRM anything, although the plugin from Apprentice Alf does.
Quick test -- after importing, you have an EPUB in calibre. Don't convert -- just open in the calibre viewer. Is all the content there?
If so, you have a conversion problem, nothing to do with DRM.
If not, the DeDRM plugin has screwed up -- for that you will need to ask on Alf's blog.
