Why is that a problem? calibre is supposed to start windowed by default. And in fact the main calibre window has no fullscreen (as opposed to maximized) mode.

OS X is a special snowflake where Apple decided to implement fullscreen mode as part of the windowing system for all applications, so individual applications cant control it. Most likely the OP's Mac is remembering the full screen mode for calibre and re-applying it every time. IIRC the way to get out of full screen mode is to use the green button in the title bar. Once you get out of full screen mode quit and restart and OS X should no longer restart the application in fullscreen mode. If that doesn't work, I haven't a clue. Certainly calibre itself has no support for full screen mode in its main window.
