Yes.

If it's the latest official release, should we just update the Kobo desktop program and let it do the update? Won't lose anything?

If you want the update, that will do it and you shouldn't lose anything.

Are the updates worth me changing from 2.4.0?

That depends. It's a while since I looked at 2.4.0, but the differences I can think of are:
- New tiled home screen. This is the same as on the newer devices. But, the rest of the UI hasn't changed (yet).
- Update to newer version of the RMSDK. This is the basis for the epub reader and fixed a lot of bugs. A couple were added, but I think the good outweighed the bad. One of the fixes was for long paragraph handling.
- The annotations list got second view and sorting. Plus there were lots of bug fixes. There is still one big bug outstanding, but the overall situation is better.
- A change to were cover images were stored. This fixed a problem with path length and covers missing if you had more than about 2500 books on the device.
Overall, I think 3.11.1 is better than 2.4.0, but I don't use my Touch much. When I do, I tend to miss the new UI in the places the Touch doesn't have it yet.
