You may be able to convert it to epub using Calibre, then open the file in Sigil, which has a VERY good find/replace, and handles regex. Work your way through, or delete any section you don't want, save, then convert back to whatever format you want.

I have a VERY large (35Mb) MOBI book (The Kindle Oxford Dictionary). Works great on the Kindle, but not on the PC. The size is due to the very extensive cross-references. I want to edit out all the cross-references leaving only the text itself. Planned to use KindleUnpack to get to the HTML file and use Word to delete all the material I didn't want.

Installed KindleUnpack plug-in. It worked fine on another large MOBI file (12MB). But choked on the 35MB file due to memory error.
