pandoc is just an alternative way of authoring information, and allows you to semantically set notes -- then, it will usually be set to output notes at the nd of a section/document, and even automatically generate links and style them appropriately.

If you are willing to invest in the time to learn how to use it, there are many cool tricks that you can use for generating/converting documents using templates.
