Whispernet just refers to the ability to connect to Amazon's servers, regardless of whether via wifi or 3G. I'm not sure what you mean by a limitation on document sync. If you sent the doc to your Kindle via Send to Kindle, or directly, via your Kindle's email address, the doc will sync. The only limit I know of is 5GB that they give you for personal document storage.
