Is it normal to take that long every time you switch on the reader? if not how long should it take?

Hmmm... ~2400 ebooks here. The processing after a factory reset/update/patch takes quite a while (>4 hours). Resuming from sleep is instant. Power off/power on takes ~1 minute regardless of how many ebooks I have loaded. I seldom see the need to turn power off completely, the power savings are pretty miniscule. When processing the entire library, I let the processing start and then plug the Kobo into a wall wart USB charger. The next morning, update the series info and I'm good to go.
I'd strongly suggest using Flightcrew and/or epubcheck to check your ebooks for errors before loading them on your Kobo. A badly constructed epub can hang the processing ot cause errors including causing database corruption. Even commercially produced epubs are often a dog's breakfast of errors. Until you know that your epub collection is standards compliant, I'd suggest loading small batches to make it easier to find the troublemakers.
I keep all my sideloaded ebooks on the external uSD card. Makes it handier to remove when doing a factory reset either intentional or otherwise.
Use davidfor's Kobo Utilities plugin for Calibre to check your database for errors, compress it and back it up. Otherwise use a SQLite database utility (at this time, I use SQLite Expert Personal 3) and get comfortable with checking, vacuuming and reindexing.
