I have over 5022 books on my device and it does take, quite some time to process the books. I keep all my books on an sd card and back the data base up regularly... with several previous backups to ensure a good copy of the data base. When I first got a Kobo, it was quick and fast for a few books but as I my calibre grew to thousands of books reinstalling the books from the card took hours to complete... by hours I mean over 8+. It may be faster if you keep it in the main memory of the device but if you do a master reset you will loose all the books from the card. Also as some have stated here a bad formed epub can cause hours of grief and is usually the hardest to track down!

just add a few books at a time and eventually you will get there.
