This works for kindlets (in Aeris' Native Menu launcher for Collections Manager):

lipc-set-prop com.lab126.appmgrd start app://com.lab126.booklet.kindlet/mnt/us/path/to/kindlet.azw2

So something similar should trigger the native reader. But I don't know enough to say what.
