Found temporary solution: Use any pdf software to insert something into footer of each page of converted pdf book. I inserted page numbes, font size 1, placed it at 0.01 inch distance from the bottom, any color (except white because Kindle ignores white characters), 5% opacity (Kindle ignores fully transparent characters). These numbers are invisible on Kindle's screen but effectively limit the page size.
It would be nice if Calibre could do something similar during conversion to pdf.
