You certainly can. You just have to click on apps, then file sharing, pick the Kindle app, then drag files into the window that appears. It may appear as a doc, but in the (older) version of the app I have on my iPod, it appears in the library of books, just like my Amazon books. In fact, there is no choice for docs in the version I have. My iPod cannot run the latest version of the app. Maybe a newer version of the app changed how books are displayed on the home page?
