If books aren't being added to the library in the device it is for one of two reasons. It could be that the database on the device is corrupt. In that case, the attempts to update the database fail and you don't see the books. You can use the utilities plugin to check the database.
The other likelyhood is that there is a problem with one of the books. The Kobo devices process all new books when they are disconnected. But, if there is a problem with one, it doesn't add any to the database. Unfortunately, the only solution is to remove all the books that have not been added to the library and put them back on the device in smaller batches until you determine which books is the problem.

In the thread about koboutilities it mentions backing up reading position as an option on the main drop down but I can't find it there.
I've tried using custom columns and setting one for percent read, then under koboutilities I see a set of 4 drop downs Current Reading Location Column, Percent read column etc. I can set reading position column to one(I use #readingposition).
EDIT: I got percentread to load as a column type integers, but there's no info loading into calibre for it, even though I have many finished or reading books on my Aura.
When I look up step by step guides from people doing it, they used a template with a bunch of extra data in it as part of creating a read/reading column, yet I can't find anywhere to paste the template data.
Is there a simple way to do this? I'd prefer to use Koboutilities but can't see why it isn't working

With the latest version of the utilities plugin, you need to create the columns and then create a profile. The profile needs the columns selected and the device it is for. If you only have one Kobo device, just select "Any device". Then select the "Store on connect" options to automate the the store when the device is connected.
Once the profile is created, you can also manually get the reading status. When the device is connected, select the books in the calibre library that you want to get the status for, and then choose "Store/Restore current bookmark" from the plugins menu. Choose the options and press OK to start the process.
The column creation is manual. The templates people have used is just a common layout for showing them. Or at least, I've never seen a way to create columns using a text template.
All this is described in the help. I'll admit it's not perfect, but this part at least is up to date.
If after checking the plugin configuration it doesn't work, post a screenshot of the configuration to show me what you have. And running calibre in debug mode and posting the log will let me see what is actually happening.
