You should never delete anything inside a Library folder with the OS.

Check the folder Ownership/Rights (use the OS for this).
You must have full rights to All folders inside a Library.
Something odd might of happened during Library creation (or did you transfer from a CD/other media) The Library must not be connected to the cloud while running Calibre.

Once proper rights are settled, run library maintenance and complete fixing any identified errors . If you have been manually doing things, there will be errors.
