Which version of KOreader are you on? I have the current version 2014.11-15. The advanced settings were added a number of versions ago, and the footer settings have been in the "defaults.lua" and the "defaults.persistent.lua" files for quite awhile now. You can use "Notepad++" to read and edit those directly, if the menu approach is not available.

I almost forgot; there is also a bottom menu item (in the reader menu, the one you have when you are in a book) above the gear icon, that lets you select "Full" or "Mini" Progress Bar.

Also, this may not work in PDFs, as the reader engines are different, it may though as most features are implemented in a similar fashion for both.
