The stock Kobo software does not use folders. It does use categories/shelves. Many make use of the free Calibre program, for which a number of plugins have been created, that work with the Kobo devices.

There are also alternative/add-on readers KOreader and Coolreader. KOreader has a number of builtin features to work with Calibre and its Metadata. For free books, it also has OPDS implemented so you can search, browse and download from online catalogs, like the Gutenberg Project, ManyBooks, Feedbooks, Internet Archive, your local caliber catalog, and any others you add, like the Baen free catalog.

By the way there is a Kindle version of KOreader.
