I'm also seeing a device backup problem. I usually have it set at "backup daily, keep 5 copies", today I set it to "backup each connection keep 10 copies" because I was going to do some tidying up shelves and loading new stuff and I knew I'd be unplugging/plugging a lot.
In my backup directory I see:

Error message shows:

I made a copy of the KoboReader.sqlite database so I could poke around with SqliteBrowser. No problems opening and browsing.
I couldn't find any stickies in this thread that explain how to fix (I haven't had much luck searching).
I have a sqlite backup from yesterday, how do I go about restoring it? It is as simple as replacing the KoboReader.sqlite db?
My environment is:
Calibre 2.15 64bit | Kobo Utilities 2.02 | Kobo Touch | FW 3.1.1.0 | Windows Vista Ultimate 64bit
