If you delete an html file, any links in other files that may have pointed to the now deleted file will have to manually found and deleted (perhaps using Search & Replace to save time). Finding/deleting links is probably going to be easier in Code View than in Book View.
Renaming a file will result in links to it being updated throughout the epub, but deleting a file won't delete any links.
