Kobo Utilities also didn't find the duplicates, is finds all shelvese only 1 time, so "fix duplicate shelves" ends without deleting anything.
there are more than 300 shelves, considering also duplicates nearly 700 so browsing shelves in this conditions is impossible.

The duplicate shelves not be deleted by the plugin is a known issue that was fixed and a new version released. You will have to update to the newest version in order for duplicate shelves deletion to work again.

The current version is 1.8.5 and if you have an earlier version, please update the Kobo Utilities Plugin.
