The OP is a generic "help Amazon is giving me books with DRM what do I do" whereas your question is that the tools are not running when they should.

Apples and oranges.

To answer your question: many people have had this problem, where the tools sporadically fail during batch jobs.

No one knows why, and due to the very nature of the tools they get less interactive troubleshooting.

Commonly held wisdom says to add books one at a time.
