The duplicated shelf issue is not related to calibre; rather it's a long time issue with Kobo syncs. with the cloud. There does though seem to be a bug right now with the Kobo Utility plugin option to cleanup duplicated shelves.

One option when you DO get things back is to add the option SyncShelves=false to the [ApplicationPreferences] section of the .kobo\Kobo\Kobo eReader.conf file on the device. This will ensure that shelves don't get synced with the Kobo cloud.
i've already added the SyncShelves=False. I did that just now.

My Calibre 2.09 seems to be working fine with my Kobo running 3.12 but just in case its not where would I find the driver to Customise? I looked in Calibre preferences but couldn't spot it.

Edited to say I've found it now thanks. Calibre wasn't playing nice with my Kobo
