Calibre works perfectly with the current kobo f/w; you just need to select the option Attempt to support newer firmware in the Customize option for the driver.

The duplicated shelf issue is not related to calibre; rather it's a long time issue with Kobo syncs. with the cloud. There does though seem to be a bug right now with the Kobo Utility plugin option to cleanup duplicated shelves.

One option when you DO get things back is to add the option SyncShelves=false to the [ApplicationPreferences] section of the .kobo\Kobo\Kobo eReader.conf file on the device. This will ensure that shelves don't get synced with the Kobo cloud.
