This is not how it should be.
I guess you have an advboot folder in .kobo. The script .kobo\koreader\koreader.sh does not handle this case reliably. Please replace this script by the one I upload here and try.

Edit: It seems I gave an answer to another question than the one you asked. You say that you get from koreader to nickel? I have no idea how this can happen. Are you using the latest koreader version? And the latest KSM version (06)?
The script below should nonetheless be useful (but for another case).

Edit 2: After thinking it over again: Is it possible that your device reboots - because of the advboot folder -, and KSM automatically starts nickel. This happens if there is no user input for about 20 seconds after booting.
