I have run into a similar situation with books on my kobo before (epub, using RMSDK) where the book displays fine up to a certain point, then without warning closes and marks the book finished. This will always happen at the same point in that book if you try to read it again.
The first couple of times it happened, I reconverted the book using Calibre. The last instance I had, I looked at the book source, and noticed that every paragraph included something like:
So I removed those tags, and the book then behaved itself perfectly on the kobo.
So I think there may be some issue with RMSDK choking on a large number of links/anchor tags, although I can't be certain.
EDIT: The same books would read perfectly fine of the PC version of ADE.

Thank you for pointing this out.
Davidfor I'm wondering if you noticed if this was the case?
(I'm not confident enough to be able to follow this up

)
Edit
I looked in Calibre's Edit book and this is what I found, immediately prior to the book not functionning porperly again:<p class="block"><a id="page_72"/>tell the Stores not to print any indication that the boxes are cigars. Have printed yourself some gummed labels as follows:</p>
<div class="sidebarc">
<div class="hide"><hr/></div>
<p class="centers">ARMY TEMPERANCE SOCIETY<br/>PUBLICATIONS SERIES 9</p>
<div class="hide"><hr/></div>
</div>
<p class="poema">and put these and nothing else on the outside.<a id="ch02-fn68"/><a class="nounder" href="notes.html#ch02fn68">68</a></p>
Edit 2
And here it is in text format:
