Firstly lets deal with some terminology. For a Kobo device, I have no idea what a "system restore" is. I do know what a "factory reset" is. This can be initiated from the "Device information" page of the settings or from the powered off state by tapping the bottom corners of the screen. Is one of these what you did?
Yes, I am probably being pedantic, but, if you mean something else, we need to clear that up.

The books already on the E reader stay's on it expect for when I have to system restore the device to be able to connect it if that makes more sence and i tried most of that

Forget about calibre at the moment. The error you are seeing in calibre is a symptom of something else. If Windows can't see the books on the device when you reconnect, then calibre will have problems as well. And this is where using another PC is a good idea. If it happens with both, it's probably the device. It it is only one PC, it is probably the PC.
What happens if you power the device off and on? Do the books still show? Can the PC see the books?
