Auto-imports ALWAYS go into the currently-open library, for most people it is the only one.
There is a TODO task to get a decent multi-user mode into calibre, check back in a few years...
Kovid has many things he would like to get to someday, but he is the only developer so there are a lot of things he has on his mind.
Perhaps then you will be able to launch multiple instances of calibre at once, including an instance just to watch for books.
