KSM does not (yet) modify Kobo eReader.conf. KSM can make back-ups of this file, and restore it again, but this needs user interaction, KSM does not do it on its own.

Sometimes when one does a soft reset (or forces a power down, or the device reboots on its own), the Kobo eReader.conf is also reset. Is it possible that this happened at some point?
