OK, a full 16GB card with several thousand books on it? Have they all been processed in one go before? Or have you gradually been adding to the card so it has built up to this size? Once the books are processed into the internal database, they stay there. New books are added and removed books are deleted.
If the whole card has been processed in one go, do you remember what firmware version it was? People reported a big slowdown in processing the SD card a few versions ago. Someone, I think DNSB, says that when he does a factory reset, he installs one version of the firmware, gets it to process the books on the card, and then upgrades to the latest firmware. A pain, but, he was finding it quicker. I'm not sure if it is still the case, and unfortunately, I don't remember exactly which firmware he used.
And tshering's suggestion to backup the database is a good idea. If this happens again, you can load the old database and only have to deal with the changes.
