How to tell I wouldn't know in an easy way (that is, only looking at the userstore), but as per our posts in the forum you did update jb correctly: if you were already jailbroken, all you needed was the bridge install file, you didn't even need to unpack the kindle-5.4-jailbreak file, the bridge bin was enough.
You can delete all the files in your / directory, except the two .calibre files, that your calibre uses for sync purposes.
