I am not sure why it is behaving like that for you. It works for me.

Nook app: 3.5.3.5.ANDMBL (from the app settings screen)
Device: Galaxy Nexus
Android: 4.3.
CC: 3.5.7
CC folder: Calibre_Companion in main memory

I cannot guarantee that I have the same nook app you do because I had to get the APK from somewhere other than Google Play. B&N won't let people in France install from GP.

After installing and fighting a bit with the app to avoid registering, I tapped the library button. I next went to CC and selected a book to read. That book opened immediately in the nook app. I then tried with a different book and it opened, as did a third. I did see the library screen for a second or so while the book opened.

Are you doing something different?

Is your library on an SD card?

A CC debug log might help. It will tell me if there is anything acting odd when CC tries to open the book.
